Ciaran played schoolboys football for Clane United and Kilcock Celtic before signing for Maynooth Town. He then joined Shamrock Rovers at U16 level and progressed through to the U21's. In May 2007 Ciaran made his debut for Rover's first team at the Brandywell against Derry City. He went on to make 4 appearances that year.

In 2008 Ciaran went on loan to Kildare County where he scored 8 league goals in 35 appearances and was voted the club's Player of the Year and in 2009 he left Shamrock Rovers and signed for UCD. He scored 16 goals in 31 appearances as the 'students' lifted the First Division title and in 2010 Ciaran followed up with 15 Premier Division goals in 35 league appearances.

In January 2011 Ciaran returned to Shamrock Rovers, signing for manager Michael O'Neill. He found league starts hard to come by but still managed a total of 27 league appearances, albeit that 19 of those came from the bench, and six league goals. He made another 26 league appearances over the next eighteen months but never really nailed down a first team place and in July 2013 he signed a loan deal at Cork City.

Cork had been struggling for form but Ciaran's arrival made an immediate difference. He scored on his debut, a shock 3-1 win over Sligo Rovers at Turner's Cross on 5 July 2013, and went on to score eleven goals in 14 league appearances, including four in one game against Shelbourne, as the club stabilised and finished sixth in the Premier Division table. With his loan deal complete, Ciaran returned to Shamrock Roves at the end of 2013. Ciaran was involved a lot more during the 2014 season, playing in twenty nine league games for Rovers, but his form dipped and he only managed six goals in return. In November 2014, Ciaran completed a move to St. Patrick's Athletic.

Ciaran made his debut for St Pats against Tolka Rovers in the Leinster Senior Cup on 9 February 2015 and scored twice in a 7-0 win. He went on to make 13 league appearances for the Saints, scoring three goals in wins over Galway and Bohemians and in a draw against Drogheda United, before he left the club on July 27th and joined Stephen Kenny's Dundalk. He finished the season with four goals in 12 league games as Dundalk won the 2015 Premier Division title. He also appeared in the FAI Cup Final, in which the Lilywhites beat Cork City 1-0 after extratime.

In 2016 Ciaran scored 13 times from 36 appearances in all competitions, getting seven league goals in 20 league appearances despite picking up several injuries. He also came on as a substitute in another FAI Cup final as Dundalk lost to Cork City. At the end of July 2017 Dundalk announced that Kilduff was moving to the NASL to sign for Jacksonville Armada after making 82 appearances for Dundalk and scoring 31 goals.
