Lee spent two years at West Bromwich Albion where he played for the Baggies' reserve side. He then joined Glen Hoddle's academy side in Spain before returning to Ireland where he signed for Mick Cooke at Drogheda United in July 2011.
Lee made an immediate impact at Drogheda, making his league debut against Shamrock Rovers on July 15th and going on to make 12 league appearances over the second half of the season. He also scored once, in the 5-4 away defeat to UCD in September.
In January 2012 Lee signed for Paul Cook at Sligo Rovers. Cook left the club within weeks but Lee went on to make 28 league appearances, scoring three times, as Sligo Rovers won the title under new manager Ian Baraclough. In 2013 Lee made another 25 league appearances and scored twice as Sligo finished in third place and qualified for Europe. Lee and Sligo also won the 2013 FAI Cup, beating Drogheda United 3-2 in the final. Lee left Sligo in November 2013, signing for Liam Buckley at St Patrick's Athletic.
Lee made his debut for St Pats in a Leinster Senior Cup win over Dundalk on 17 February 2014 and his league bow came on the opening night of the season away to Cork City. He scored four times in 17 league appearances for the Saints before leaving by mutual consent on the final day of the 2014 summer transfer window in order to sign for Martin Russell at Limerick FC
Lee went on to be a key part of a revitalized Limerick side under Martin Russell, playing in 12 of Limerick's remaining thirteen league games as Limerick finished sixth in the table. In November 2014, Lee moved to Hamilton Academical in Scotland but was released on 25 March 2015 without having made a senior appearance.
Lee then signed back with Limerick in July 2015, with the Blues still searching for their opening win of the 2015 season. Limerick went on an incredible run soon after and Lee played in 15 league matches, scoring once in a 4-3 win over Bohemians, but the Super Blues were forced into a relegation play-off which they lost to Finn Harps and were duly relegated to the First Division. However, Limerick were soon back in the Premier Division and stormed to the 2016 First Division title with Lee scoring six times in 27 league appearances. He also scored Limerick's goal in the EA Cup final which they lost 4-1 to St Patrick's Athletic.
In March 2018, Lee signed for American side FC Arizona. Lee then signed with Larne at the end of the 2018 season after spending a number of months with Sligo.
