Cillian played under-age football with his local team in Ballincollig before joining the youth set up at Cork City in 2000, captaining the club's U 21 side to back-to-back league titles. His first team debut came in 2004 when an injury to right-back Neal Horgan thrust Cillian into the first team against Drogheda United.

Cillian made 11 league appearances in his debut season, also playing in Cork's Inter-Toto cup run of 2004 and had made 97 league appearances by the time the club folded in February 2010. He was one of many City players who signed up with the supporter led Cork City Foras Co-op in 2010 and made 31 league appearances for them in the First Division, leaving the club in January 2011 to take up a work opportunity in Holland.
